In that case, please use updateOrganization API for updating a user's organization considering that are on 5.5 SP3.x version.

On 5.5 SP3.x version, you can update a user's organization by using updateOrganization API. From higher version onwards, updateUser API can be used by passing customer attribute value. Are you looking to rename organizations?--Regards

Instead of the OOTB auto approval workflow (AOBAutoApproveWF), try creating a new workflow, attach that to the security system and execute endpoint sync job. I have seen similar issue in the past while using AOBAutoApproveWF workflow.
