Can we remove Enterprise Roles and Application Collections from access request?

Yes this configuration is existing in yml file. Please raise support ticket

the below config change in the YML file will remove both the Enterprise role as well as Application Collection.
REQUEST_SHOW_ONLY_APPLICATION: true
